As the Japan Rail Pass is not a traditional ticket, you cannot go through the automatic gates. Instead, just show your pass to the staff in the glass booth next to the gates. They will let you through the gate in front of it.
Please note that not all platform entrances are staffed, if no one is there, look for another staffed entrance.
Once inside the station it is quite easy to find a platform as they are all numbered and the indications concerning the lines and directions are everywhere.
If, however, it is not clear, don't hesitate to ask the other travelers who, in most cases, will be happy to help you.
For Shinkansen or subways, the place where the train will stop is indicated on the platform. You can use these indications to wait for your train at the right spot.
When leaving the train, platform maps (usually yellow) will give you indications about the exit you are looking for or the location of elevators.
If, on main lines, there are controllers, you will not find them on local trains. Just put away your Japan Rail Pass and enjoy the ride.
